Main menu
The main menu is set up in a standard Windows menu format with menu commands grouped into menus (File, Edit, Tools) across the menu bar.

Menu Options
File
New Job File – Clears all the information that is currently displayed in the dialog box and creates a placeholder named “Job1” for a brand new AutoRun job.
Load Job File – Loads and displays all the information for a selected NextGENe Job file (*.ngjob) in the dialog box.
Save Job File – Saves the information for all jobs in a NextGENe AutoRun job file. You can specify a file name and location for the job file.
Note: The file has an extension of .ngjob and you cannot change this.
.Save As – Saves a copy of the job file that is currently loaded in the dialog box. You must enter a different name for the copy.
Close – Closes the NextGENe AutoRun Job Editor dialog box.
Edit
Add a New Job File – Refreshes the Job Editor dialog box with a placeholder for another job to add to the current job file.
Add Report-only Jobs – Used to load Settings files for previously processed projects to output reports and other export files. You can load Settings files from previously processed projects that are contained in different folders one at a time, or you can load one more Settings files from previously processed projects that are contained in the same folder in a single step. See To load and run the projects (Add Report-only jobs).
Batch Add Report-only jobs. Used to load Settings files for previously process projects to output reports and other export files. Loads all Settings files for all previously processed projects that are contained in the same folder. See To load and run the projects (Batch Add Report-only jobs).
Add a Secondary Analysis Job – Used for carrying out the secondary batch analysis of multiple projects. See Secondary Batch Analysis of Multiple Projects.
Delete Job – Deletes the job that is currently selected in the Job Tree pane.
Duplicate Job – Creates a new job with options that are identical to options for the job that is currently displayed in the Job Editing pane.
Group Samples into Jobs – If you have loaded data from multiple samples, you might want to group these samples into separate jobs. This option opens the Group Jobs dialog box so that you can do this. The same job options are applied to all the separate job files. See To group jobs in the NextGENe AutoRun tool.
Apply Settings to All Jobs – Applies all the settings for the job that is currently displayed in the Job Editing pane to all the jobs that are contained in the job file.
Tools
Manage Templates – Opens the Manage Templates dialog box, which displays the name and other details for all the system-supplied and custom templates for your NextGENe AutoRun tool. It also contains a Delete option that you can use to Delete any custom template. See Managing NextGENe AutoRun Templates.
